چکیده

Gene co-expression networks (GCNs) are graphic representations that depict the coordinated transcription of genes in response to certain stimuli. GCNs provide functional annotations of genes whose function is unknown and are further used in studies of translational functional genomics among species. In this work, a methodology for the reconstruction and comparison of GCNs is presented. This approach was applied using gene expression data that were obtained from immunity experiments in Arabidopsis thaliana, rice, soybean, tomato and cassava. After the evaluation of diverse similarity metrics for the GCN reconstruction, we recommended the mutual information coefficient measurement and a clustering coefficient-based method for similarity threshold selection. To compare GCNs, we proposed a multivariate approach based on the Principal Component Analysis (PCA). Branches of plant immunity that were exemplified by each experiment were analyzed in conjunction with the PCA results, suggesting both the robustness and the dynamic nature of the cellular responses. The dynamic of molecular plant responses produced networks with different characteristics that are differentiable using our methodology. The comparison of GCNs from plant pathosystems, showed that in response to similar pathogens plants could activate conserved signaling pathways. The results confirmed that the closeness of GCNs projected on the principal component space is an indicative of similarity among GCNs. This also can be used to understand global patterns of events triggered during plant immune responses.

CTLA4 Gene Variants in Autoimmunity and Cancer: a Comparative Review

Gene association studies are less appealing in cancer compared to autoimmune diseases. Complexity, heterogeneity, variation in histological types, age at onset, short survival, and acute versus chronic conditions are cancer related factors which are different from an organ specific autoimmune disease, such as Grave’s disease, on which a large body of multicentre data is accumulated. For years t...

Characterization of Immune Responses Induced by Combined Clade-A HIV-1 Recombinant Adenovectors in Mice

Background: Numerous evidences indicate that in some HIV-1 positive patients, the humoral and cellular immune responses are induced against HIV-1 proteins and this is inversely related to the progress of infection. Objective: The aim of this study was the evaluation of the Adenovectors containing HIV genes in induction of immune responses in mice. Methods: The HIV-1 genes including gag p24, rev...

The role of microRNAs and phytohormones in plant immune system

The plant-pathogen interaction is a multifactor process that may lead to resistance or susceptible responses of plant to pathogens. During the arms race between plant and pathogens, various biochemical, molecular and physiological events are triggered in plant cells such as ROS signaling, hormone activation and gene expression reprogramming. In plants, microRNAs (miRNAs) are key post-transcript...

Primary root growth, tissue expression and co-expression analysis of a receptor kinase mutant in Arabidopsis

There is no functional annotation for the majority of the several hundreds of receptor-like kinases in plants. A direct way of inferring the function of these proteins is to study the phenotype that results from loss of function mutants such as T-DNA mutant lines. In this research a function (phenotype) to At2g37050 gene that encodes a receptor like kinase in Arabidopsis T-DNA line was...

Enhanced Immune Responses of a Hepatitis C Virus core DNA Vaccine by co-Inoculating Interleukin-12 Expressing Vector in Mice

Background: Hepatitis C (HCV) is a worldwide problem without an effective vaccine with more than 170 million chronically infected people worldwide. DNA vaccines expressing antigenic portions of the virus with adjutants have recently been developed as a novel vaccination technology. Objectives: In the present study, a DNA vaccine expressing HCV core protein was developed with IL12 as a genetic a...
